Windowed Mode?
Is it possible yet?
Sorry if it's been asked, did a small search and didn't bring up much

Wow this is like the funniest post I've ever seen. I don't see a reason for your desktop getting messed up.

I think someone else had that problem, I think they were talking about it somewhere in the Dev Log.

Wow I've always used windowed mode and have never had a problem with it. Obviously I don't use it when on multiplayer. In fact that's how CC started up when I first played it, in windowed mode. I think it's your comps none of my friends have ever had that problem either.

I play windowed mode.
At 1024x768 resolution, but, it's still windowed.

Adjust the refresh rate of your monitor. When your monitor skips like that, I think it means your framerate is ...lower?... than your refresh rate.
Either way, the problem is a disparity between on-screen framerate and refresh rate. My monitors do that, too, but I just live with it because I have the framerate tweaked for more important apps like FEAR or AutoCAD.

We're not talking about our entire monitors blinking, just explorer (i.e. the icons on your desktop).
Well, at least I am.
