You have to disable the vanilla activities first, along with any other activities you might have.

In addition, is there any way to make working MMItems for Crobotech?

If that doesn't work, there's probably a mod interfering, and re-adding the default waves. If any waves are loaded before the mod manager's, they will take priority.

Unitec is a mod that adds back the default waves, which may be your problem.

Does anyone know why some modders even do that?

It's so that you can just disable Missions.rte/Activities.ini permanently, if you have Unitec.rte in your folder.

Unitec.rte/Index.ini.
There is a line that says something like IncludeFile = Unitec.rte/Activities/Default Activities.ini.
Put a two forward slashes at the start of it.
