In my multi-level underground tunnel network I've come across quite a few subterranean caverns, rivers, and lava flows. And secret bases. Where tunnels cross I adopted a few intersection techniques - I kinda put an alcove near doorways and put a sponge on either corner just in case. Then I put a colored block to indicate what's in that direction - red for lava, blue for water, white for an empty cavern.
When coming across natural formations I don't disturb the natural terrain, instead just re-walling a few chunks with glass so you can look in and see what's there.
I've chased a few lava flows and encased them with glass. Haven't completed any but did quite a few.
If my tunnels ever crossed another dude's underground lair, I usually ducked under/over it. I separated my tunnels from player constructions with a layer of rock then a layer of glass, so people know "something is up".
When tunneling near the ocean surface I usually placed a glass ceiling then buried it in sand.
LESSON: If you see glass when digging, BE CAREFUL. You could be near water/player constructions/lava.
I think we might want to adopt the orange brick as a "I walled off your tunnel in this direction because I wanted to dig here" marker. feel free to seal up tunnels that invade your space, I'll eventually find them and re-route the tunnel.
Easiest-to-find entrance to the tunnel system is the PAR-T RIG, but there are several others.

afaik foa just puts his name or an "f" on everybody's crap but *shrug* I dunno, never bugged me Did lots more digging. Here's my intersection design: The green panel on the top left tells you which way is North, to help keep you oriented. There's a LOT of intersections and I haven't gotten to them all yet, but most of the lower-level ones are there. You can see the red blocks indicate Lava due north, and to the NorthEast there is the Lighthouse (signified by the bricks) and to the East is an empty cavern (signified by a white block). I know it's ambiguous towards the east, but different colors typically signify another intersection will give you more clarity and direction. To the South is nothing special (signified by standard rock). I find the North indicator really helps in keeping you oriented. To avoid confusion I only put them in 4-way intersections; if you come across one and are SURE of the way you are facing, feel free to fill in the gap for me! e: Duh: Found your message. took me about 3 hours of trekking.

Speaking of which, the giant awesome pool in Duh's underground city now has 3 or 4 tunnels crisscrossing under/around it, with windows peering in. Just waiting for someone to go swimming naked. e: NO! haven't seen that lava facility yet. Looks like I need to do more exploring. :/

I didn't want to disturb the dead so I have a tunnel going directly underneath them plus another tunnel that climbs over it with stairs. I'm not done yet but I'm working on putting all sorts of tunnel entrances in my underground properties. The more entrance points we have the easier it is to get down there! (new easiest path is in the basement of Thor's lighthouse)
