Then asks me where to save it, I try to save it, the gives me the error again.
I'm pretty new to vista but, WHY O' WHY DOES VISTA HATE ME SO?!

Someone was complaining about this earlier (read:~1 month ago); it has something to do with you not being an admin. Of course, the obvious way around this is to make a copy of Cortex in your My Documents folder and play with that instead - it's how I play most of my games on XP (I use a limited account for 'safety').

Ah whoops, I forgot the golden rule to search before post
I'm gonna go see if it works.
EDIT: Yep, moving my CC folder to desktop does work.

If you go into your windows folder and search for notepad you can right click and go under the compatibility tab then set it to run as admin and you should be able to keep it in program files and save ini files there.

change the permissions (right click go to proptioes) and give you full control. or run notepad as administrator and open the ini.
