A large amount of it is presetname changes and file structure. I'll try compile a comprehensive list now.
EDIT: Going to bed. What I have so far:
.rtes added:
Browncoats
Whitebots
Undead
Wildlife
Base.rte Changes:
Added large number of activites; Commented out
Skeletons and zombies .inis moved to Undead.rte
Wildlife.ini moved to Wildlife.rte
Water now has texture: Base.rte/Scenes/Textures/WaterBlue.bmp
'Cannon casing' no longer has sharpness
Large number of added skirmish maps
Settings.ini comes with no controls defined by default; probably defines them automatically on first run
SLTerrain 'Zombie Pit' has buggered off somewhere
'Dropship Engine A' no longer has sharpness
