The ".RTE" used in cortex command is simply the name of the folder, not an extension.

It's not a file extension, it's just there to make the game recognise the folder as being a relevant to the game.
Also I found out it stands for Retro Terrain Engine.

He just said that was the name of the game before it was D.I.R.T. It wouldn't make sense as the name of a mod folder extension.
