Wow, what are you doing? How can you have so much trouble with those sprites? There were no problems like that with my first sprites.

Use a program that saves as .bmp. Make sure wanted transparency areas are magic pink. (255,0,255 RGB)
If Pixen is made for spriting, I highly doubt that it is unable to save unoptimized bitmaps. Look around in the options if you have problems with that.
Also, I just looked at the Pixen site and it says that it supports other palette formats. I know that there are some palettes around here on the forums.

Whenever I save something, it turns into shades of a random colour ingame. It isn't out of pallette, Pixen is just fudged up.

No, it's not out of pallette, it shows up in shades of green, or greyscale, or yellow, and when I look at the sprite it's changed to that colour.
